It's super easy and very fast to create a preset (video passthrough/audio to AAC) and location, drag in the footage from the card and hit enter. How about Apple Compressor though? Chances are you own it already - I do! And low and behold it does have the video passthrough option. Handbrake is great and I use it occasionally - but it does not seem to have a video passthrough function. And I would love to be able to batch all the files on my card in one go. Merging clips, merging mxf files, not really having a solid workflow can all cause really irrecoverable issues sometimes. While we can answer specific questions here, and you seem to have a good starting base of knowledge, based on the way you asked your question I think eventually you are going to run into a whole mess of trouble by not 100% understanding what premiere is doing under the hood. There's probably a skill share class on it, there are some sites for AE workshops. I would absolutely encourage you though to find some comprehensive video workflow education somewhere. Better than merge clips, because that creates new media in a way that's really hard to link back to the raw if you need to go to another program for color or sound. Based on what you said, u/pn173903 is probably right, syncing via multicam is a great option.
